There is a toutatis file (.inp) generated by RFQDesign code when it is run by Toutatis code then it show only 5-6% transmision, what can be reason for it? In RFQdesign code, the design is converged without error and generated toutatis input file. Does Toutatis file require any modification to get 100% transmission almost?

It is probably because transmission was not a criterion when you optimised your RFQ and thus you did not use Toutatis as simulation engine to support the optimisation process.

Ok thanks, I am running inbuilt Toutatis in RFQDesign. I have taken transmission as criteria and stuck at 64% transmission and program is looping around this value. Toutatis target set to 90%. Will it ever touch 90% if I keep running it for many hours. When we can say that transmission is saturated and Toutatis cant improve further. its 3MeV, 3.6m, 70mA RFQ. How to improve transmission further?

You probably should reconsider your constraints. For instance, your bunching process is maybe too agressive. You migh more bunching cells and/or a higher compression factor.
